Topic: Same PDF file not always searchable

I've created an HTML program that runs on a CD. That program puts up a table of contents for several PDF files in a frame at the top of the page and displays the contents of the selected file in a frame that covers 80% of the screen from the bottom up.
When the program is opened it runs Adobe Reader 6.01 automatically, within that 80% bottom frame, and displays the first PDF file from the table of contents.
Searches on the contents of any given file from within Reader running in that frame, are not reliable. By that I mean that sometimes a search gives results, and sometimes that same search gives no results.
If I run Reader 6.01 from outside the CD, and search any of the PDF files on that CD, searches ALWAYS work.
What am I doing wrong, and what can I do to make these files searchable from within Reader 6.01 running in that frame?
