Topic: PDF in the browser: need URI to open in separate window

We have an application, which shows PDF in the web browser in a separate frame. The PDFs might have embedded links in them. When user clicks on this link, application frame is replaced by the content of the link. We tried different approaches to make the link to open in a new window (java script and dedicated server). There are couple of problems with the suggested approach:
1. Original PDF is gone
2. Not all versions of Acrobat Reader support Java Script
3. The solution should work even if user chooses to save the file to a local disk
Can somebody suggest failure proofed approach as a solution?

Thank you very much in advance,
Irena Shaigorodsky
