Your problem illustrates the fact that PDF is not completely ready for universal use as a solution for electronically signing documents. In a public setting, as in the case of a government agency dealing with the public, it is not reasonable to expect that all users be at the latest version of Acrobat or any other product; in fact, some federal agencies are a long time away from Acrobat 6.0, let alone 7.0. And if users receive a warning when trying to view a signed document, they are likely to be mistrustful of its authenticity. When it comes to applying digital signatures, I think the software that does it shouldn't alter the file in such a way as to render it incompatible with the software that produced it -- or even to cause a warning, as appears to be the case you have.
Can the Acrobat 6.0 users you are dealing with able to verify the signatures you apply, and are they able to view all of its content? Is the file completely rewritten, or is it updated only?
