I would look at one of the following programs:

-ABBYY FineReader 7.0 Corporate Edition, or one of the related toolkits - this is by far one of the best OCR packages I've ever used, and it works well with PDF - www.abbyyusa.com (I have no affiliation with this company - it's just a great product and was profiled by Claudia McCue at one of the past PDF Conferences)

-Cvision PDF Compressor or Toolkit - not only will you get OCR, but you can also marry JPEG2000 and JBIG compression with your files - we use their product in a service bureau environment and it is very good as well - www.cvisiontech.com - let them know Mark Czajka sent you
