Topic: Large PDF manual - guidance needed

I'm looking for a solution to maintain and publish a large (+1000 pages) manual in an intranet environment. There a multilple authors and workflow issues (draft/concept/approved) would be something to consider.
The current solution consists of source documents in MS Word format that are converted and published in PDF with Acrobat.
Because of the physical size our source and destination documents are split-up in smaller
sections. These smaller sections are presented to users as html hyperlinks. Clicking on these links opens the PDF document in internet explorer. The PDF documents will be bookmarked.
These smaller sections in combination with Word/Acrobat are part of the problem because we are making references to specific locations within other sections. When converting to PDF the original Word hyperlink/bookmark is retained instead of a reference to the PDF document.
I know of a solution named multiLinker that deals with this problem
(see http://www.intelligentdocuments.co.uk/multilinker.htm) but another thing is that we want to detach content and page layout.
I've taken a quick look at RoboInfo/RoboHelp from Macromedia (single source, multiple
outputs) but I think that the PDF options of these apllications are too limited.
Any guidance would be appreciated.
