Adobe Acrobat provides a "Batch Processing" option that can execute the Acrobat's "Accessibility Check" on selected files. You will have to have the full version 5 of Acrobat or the Professional version of Acrobat 6 or above. The batch processing will allow you to select the files and processing options. I would suggest placing the output in a different folder from the source and create comments in the documents.
