Well the message is pretty clear as to the problem.

You are trying to merge two PDFs which have the same named
subset font - and, although permitted by the PDF specification,
Acrobat is unable to handle it :(.

Yes, you MUST use a 3rd party PDF merging application to
merge these files as Acrobat will NOT perform a merge of this type
due to a design limitation (that has been there since version 3 (at
least) and Adobe has no plans to fix).
