Right.
InDesign < CS2 will do that for all fonts. CS2 will do it
only when necessary.
There is NOTHING wrong with it - it's been part of the PDF
spec since 1.2.

Sounds like a bug/flaw in FlashPaper...

There are 3rd party tools such as Asura and PDF Enhancer
that can do this for you.
Or you could potentially replace the entire font, but that
would introduce other issues...
