Update: I've played around with the PDF and come to an astonishing discovery: the problem (of Times New Roman becoming "unavailable") occurs as soon as but one character of Arial Unicode MS is added to the document.

Times New Roman is Installable Embedding but Arial Unicode MS is only Editable Embedding (one rank lower). A subset of Arial Unicode gets embedded whilst Times New Roman is not embedded at all (being in the exclusion "Never Embed" list). Switching to Arial to Installable (using a font editor) has no effect.

However, uninstalling the Arial font makes the Times New Roman parts editable!

This is one really weird bug!
