You pretty much have to do what you're doing.
Hopefully you've read this guide, which has lots of useful tips on fixing accessibility problems:

One frustrating thing is that when content is out of order the text selection tools seem to have problems. So:
1) Select only partial chunks and add as children to the element in question. You can then reorder these chunks into the correct order.
2) One other trick someone showed me is to open the tags panel click on options and uncheck the "Document is a Tagged PDF" item. Then save, close and reopen the PDF. Make your edits and then turn this item back on before saving.
This can make the text selection tool behave a little better when things are incorrectly ordered wrt to the tags.
