Sometimes, using the Text Touch Up tool creates a bigger problem when removing text if the document doesn't "reflow" naturally. Usually, you can highlight text with the tool, and insert your correction.
If that doesn't work for you, an alternative to your situation would be to highlight the text and right click your mouse. At the bottom of the menu, click "Properties..." and change the "Fill" color to white. The text will still be there, but not visible.
Your method of using a text box to overlay changes is rather imperfect, and as George said, changing the source document is the best choice when possible. But you should not have the problem you mention if, indeed, you are changing the "Fill color" of the box itself to white. On the other hand, if you think "No color" is the same as white, your result will be as you describe.
