As for opening links in a separate window, simply go to Edit>Preferences>General> and _uncheck_ the "Open cross-document links in same window" option.
And as for your publication, it suffers from a lack of typographic consistency . . . changing font sizes to fit too much text into a defined space, using light blue "ink" against a white background. It's what some of would call "visually illiterate" design.
Too much wasted space. I did like the quality of the illustrations on p.19. Excellent artwork, crisply reproduced. If the other 31 pages were of similar quality, it wouldn't look so much like a group of inexperienced college kids working on a loosely coordinated class project.
Don't give up just yet, but take a look at some enduring publications for an idea of what I mean by "consistency."
