Yes, that is part of the problem. If the file is linearized it will also have binary offets.
Also, many text editors will damage the binary data in PDF files. PDF files are not text files, even though they contain a lot of text.

Also worth noting: a SAVE AS in Acrobat will discard your comments, while a SAVE will not.
