If you change your zoom level to 1600 (VIEW>ZOOM TO>1600%), you can get very precise about where you place the checkbox. Try this next.
As far as deleting the box goes, I would only try to do that in the file that you generated the form with (the DOC, XLS, or whatever), not the PDF. There is a way to do it with JavaScript using the flattenPages() method, but if you have the original file that's the best place to start.
