1) What EXACT interfaces do you use with Acrobat to make it open the FDF and/or do anything else required? Some are in Reader, some are not. And, do you use any JavaScript, or template features?
2) There is no supported method to display PDF files in your own window, using only Reader. Some people use pdf.ocx, but this is not supported or documented, and my advice is definitely to avoid this.
3) What do you mean by "not following the license agreement"? Do you mean not understanding, or are you concerned that you might be breaching it?
4) Third party tools exist to merge an FDF with a PDF. You could also use Acrobat, if not on a server; clearly you can't use Reader for the job as it cannot save changes.
