Do you realize that what you are doing is illegal? Read the EULA that comes with Adobe Acrobat -- it is not licensed for installation or use on a server or by a server process (the FDF Toolkit is fine for use on the server, but you cannot install Acrobat itself on a server). So, whether or not you are able to overcome any technical problems with your FDF files, you need to find a different way to approach the other part of your workflow. The only legal way to "flatten" FDF files against PDF files on a server is to use third party tools to do so -- third party tools licensed for server use.
Thought you should be aware of this.
