"Certified plug-in" could mean two different things. It's worth mentioning both.
Reader cannot run ordinary plug-ins written for Acrobat, without some preparation. This preparation is often called "Reader enabling". To get the software for Reader enabling, you have to sign a special license with Adobe, agree not to do a number of useful things, and pay $100.
Recent versions of Acrobat also have the concept of "certified plug-ins". This is controlled by Adobe. It is plug-ins which are guaranteed not to reduce the security of files protected by (other) security plug-ins.
There is now a "certified plug-ins only" option. Some security plug-ins will demand that this is set. All plug-ins included with Reader are certified. Adobe do not have any method for certifying plug-ins for third-party developers.
