We have a program that uses Acrobat Capture 3.0 and combines files for you (Acrobat capture costs $699 from Adobe). However, it would need to be customized or we could write a new routine... Basically Acrobat Capture uses watch directories and you can move the files needed into the watch directories and any files with the same file prefix get automatically merged into the same files. I can give more details when needed.
