We experienced the same thing. I just concluded it was the way Capture was designed to work ("feature, not a "bug"). Also, when we scanned at less than 200 dpi (e.g., 150 dpi), Adobe Capture 3.0 up-sampled it to 300 dpi when "none" was chosen for downsampling. Also, another bug sometimes causes the resulting files to be larger when downsampling is chosen even though the dpi is reduced.
