What do you mean by "at sixes and sevens"? Are you saying
that it doesn't look like the original text? What does it look like?
Can you post a sample?

Are you sure that is what is happening? Also, what types of
fonts are involved? Type 1, TrueType, Type 3? Was the data embedded
in the Postscript?

There are a LOT of potential factors and issues here that
can't be answered without looking at the Postscript and PDF's that
were generated...

How are you extracting the text?

If you are doing it correctly, by parsing the PDF and font
information (including the encoding and/or ToUnicode tables), then it
shouldn't matter what the encoding is...
