There are number of known bugs/issues with the text
extraction routines in Acrobat 4.x. Shlomo Perets gave a GREAT demo
of some of them during his presentation at PDF2000.

You may wish to try using the PDWordFinder API's as an alternative.

That's good, but have you looked at the PDF data?
