Is using the built-in security handler ARCHITECTURE
acceptable, but with supplying your own handler/algorithms? Or do

All completely reasonable (strange, but reasonable ;).

You write a plug-in for Acrobat. All of the necessary tools
are available through the SDK.

Depends on how you wish to approach the problem. If you only
need to write a custom security handler, it's probably only a month
or two worth of work (or less if you are someone who has written one
before) and Adobe even provides working samples. If you plan to
implement a complete "encrypted filesystem", I'd at least double that.
