ISI toolbox has a function that will export (record) the bookmarks for a PDF file in a csv file. It can also import to a PDF from the same csv file. These run as batch processes off of a list of PDF files.
1. Export the bookmarks to csv
2. Capture the PDF files - Acrobat Capture - creating a new set, same names, with Image + Hidden
3. Import the bookmarks from the csv back to each specific PDF file
