Spot color gradients (smooth shades) require printing to a PostScript 3 device. Try selecting "PostScript 3" on Crackerjack's "Target" panel. If Crackerjack still doesn't show a spot color in the inks list then the spot color isn't in the PDF. You will need to be printing to a PostScript 3 device in order for this to work. When printing to a Level 2 device the spot in the smooth shade will convert to process - that's normal.
