Searching with indexes is still present in Acrobat 6.
I know this for assurity as I (along with others) wrote the search technology used in Acrobat 6.0. (See: http://www.lextek.com/onix/ for a description of the technology.)
There may be some ways that Acrobat's searching has changed from 5 to 6 but the indexed search is still there. Oh, one thing is that you will need to recreate the index as the indexes themselves are not compatible.
