Have you considered not using FTP. You mentioned you are going to put the file on a web page so why not just simply place an HTTP link to the file on you web site. This way the end user could open the file in their browser. FTP is just not the most effective web protocol in a browser based world.
As for the problem of the file it is strange that the PDF it is sounding more like a problem with the creation program. Can you send a sample file that produces the problem?
