We have been having a similar problem. I don't have a solution, though. However, with us, the user cannot run either Acrobat 5 or 6, with IE 6, as we tried both. She does have Developer on her machine, not just Reader.
We have a web based FDF DB application. She and one other are the only ones who cannot run the application. She can open PDFs straight, but not through our database application. IE crashes and restarts. Mozilla, however, works. We are going to try to install IE5.5 and see if that works better. If you have found a solution I'd love to hear it. :)
